    GPU Problems I think!!

    Evening all,
So i built my first ever gaming pc tonight build went smoothly apart from cpu cooler being to big so i cant use pci express 1, got a post no problems setup windows. Installed drivers for msi gtx 980 ti and this is where the problems arrived. I restarted computer as windows requested me to and it booted into black screen. Looking at my bios motherboard screen it says i have a gpu in slot 2 and 3 when i only have it it number one. Is this my problem?? the fact im guessing it should be in slot 1. Im sorry if this doesnt make much sense thats because i doesnt really make sense to me. If i disable the 980ti and use the on board gpu it boots fine straight into windows.
Mother board is Msi x99a godlike gaming
Gpu is Msi GTX 980 ti
CPU cooler is cooler master V8

Hope someone can help thanks all for your time

    Ash

Monitor is plugged into graphic card, hdmi out of monitor display port in to gpu, i aslo have a second screen plugged in but i havent got any display showing on it yet, i do intend to have 3 screens once all sorted. Also after i see the bios display the screen goes black but i get a mouse pointer, if i press space and enter my password it takes me to windows 10 desktop i click windows icon menu flashes up but goes just as quick so cant do alot. In my bios screen theres no menu for gpu cards
