the problem of current supercomputers is that the processing nodes are not central like the human brain, they are distributed on hundreds of cabinets which slows the computation considerably.

Er what? Why would it slow the computation down? This isn't the sort of thing that needs a great amount of core to core communication.

So either it figures out the best solution is to erase humanity, or it will just come back and say, "42"....

no they just need to be in close proximity (within 2m) of each other for 15 minutes or more to transfer things between them ;)
