Ghost in the Shell and Ghost in the Shell 2:Innocence. There is also The Matrix and Johnny Mnemonic too.
Check out the trailers for Cypher and Aeon Flux. I'd give Cypher 8/10 and Flux about 6/10

Cyber punk is a bit of a loose definition, and there are a number of films I would say fall under the categorisation without being true (in the Bruce Bethke/William Gibson style) to the genre.
Some of my choices - I've limited it to film (anime would be a whole 'nuther list);

Fifth Element

Twelve Monkeys
A Scanner Darkly
Minority Report
Equilibrium
Dark City, A Scanner Darkly.

Solyent Green perhaps, although that may be pushing the boat out a bit.
I've seen Scanner Darkly, which i actually thought was really good and didn't expect how it would unfold at all :)
Whether you like anime or not it is still worth watching Ghost in the Shell IMHO. It has influenced many modern cyberpunk films like The Matrix.
