Maybe stating the obvious but have you tried doing what it asks you to do to fix the problem?

I had that problem with a version of Server 2003 after 'upgrading' to IE7. Pissed me off royally being as it was a mission critical server and Microsoft had labelled the upgrade as essential.

Anyways, after a reboot that night it all seems to have fixed itself and now updates fine.
