Fried CPU

Swapped over some components, fired up one pc running a 3800x2 skt939, left it on for a wee while, came back and it was off? Power LED was flashing, and it wouldn't boot up. LED would not go off until I physically unplugged the PSU.

So opened up the case and the 3 pin system fan plug is staring right at me, not plugged in. Heatsink is quite hot as you'd imagine...Any chance of the cpu surviving? Does the flashing LED indicate it shut down automatically to prevent any CPU damage, or does it mean the cpu was fried and the pc just shut down?

It's probably okay - they do have shutdown mechanisms to prevent dangerous overheating.. but it's a question of whether they fire up quick enough. I'd say that if your heatsink is hot then chances are it's fine.

Flashing LED is probably just an error state.

I did this once with a Q6600 ... 100oC, it was fine!

Thing to do is try it... If it's dead it's dead.

939 has thermal protection. It should be fine unless you've been really unlucky.

Almost all motherboards I have seen over the last 10 years have an option to beep when the fan goes slow / below a certain RPM. Turn it on if you have the option

It will be ok mate. Should automatically shut down when the heat gets to hot! Plus, if the CPU fan was not connected up don't some PC's shut down automatically?

It's cooling down atm, like MrChimpy said, no point crying over spilled milk, if it works, it works, if not, unlucky me

Yes some have a feature in the BIOS that monitors CPU fan speed if it drops too low it turns the PC off and most have Thermal limits that can be set in the BIOS.
