I prefer the internal organisation of the RC1000 more TBH especially the hard drive trays.

Yes I have. I just don't like the fact that the fans of the CPU coolers in these cases are at 90 degrees to the rear fan as it actually disturbs the airflow to the cooler!!
This is what I would do:
1.)Look at possibly replacing the fans with Noctua or Scythe ones to reduce noise.
2.)Have you tried using the rear fan to blow air into the heatsink and reverse the cooling fan to push air upwards and have another fan on the other side sucking the air upwards in a push-pull arrangement. Use the top fans to vent hot air of the case.
3.)Tidy up the cabling in the case using cable ties.
I also see there is a reasonably large dead space between the graphics card and the PSU where airflow does look quite poor TBH.

BTW,this is the size of my computer for comparisons sake.
Do they sell noctua or scythe @ scan cat ? And will they offer better airflow than the current fan setup.
Im a bit miffed that nobody does a decent cpu cooler that sits as it should, and not 90degree to the rear exhaust fan.
You think i should change the orientation of the rear fan to blow air onto the cpu heatsink too ? And keep the top two drawing air out as they are at the moment.

Scan sell both fans. I would compare their 120mm models with the existing ones you have to check airflow but the Noctua and Scythe are generally quieter fans and better made too.
The CPU cooler is not getting any direct cool air at the moment so it is worth a try reversing the rear fan to suck fresh air into the case. Also make sure that air is being sucked or pushed upwards through the CPU cooler too. I would experiment with the fan being on the bottom or top of the cooler. These mods will cost you nothing but may help cooling.
Another option would be to use a symmetrical CPU cooler such as the Scythe Mini Ninja or Scythe Ninja II:

You can then place the fan in-line with the air flow with the rear fan pushing fresh air into the case and the cpu cooler fan in line pulling air through the heatsink fins. The top fans will then vent the hot air out of the case and hopefully pull cooler air from the bottom of the case- some of which the graphics card will vent outwards too.

The other Noctua fans are low pressure fans meaning that if the airflow is impeded close to the fan performance drops off dramatically and for something like a heatsink this would be counter-productive. The standard Noctua fans are fine for case use but not for coolers or SFF cases.

Granted they are louder, however 18db isnt really loud at all considering they move 100.6cfm !!

The proof of the pudding is the eating so they say. I would first muck around with your existing fans to see if the airflow "experiments" actually work first. If they do then I would look at getting some new fans.
I would look to get a pair of the Vortex Control fans as the hard drive cage is a restricted airflow area too.
Regarding the Noctua NF-S12B ULN the one review looks positive however the FLX has got quite positive reviews it seems. I would probably get the FLX as it can be slowed down if it is noisy but OTH has greater airflow at full speed.
Right, at the moment ive turned the rear fan so it blows onto the cpu heatsink..this means my idle temps @ stock speed on the 955be are now sitting at 34 degrees...before it was 40-48 idle !, so that definately works.
I forgot about the middle 120mm fan that sits between the hdd's and gpu, this is running a stock silverstone fan..that could do with a vortex in purhapse ? to get some air moving into the system properly.
Also on the HDD fan..should it be drawing AIR upwards through the other hdd's ? If so that means ide want the bottom bay to be empty and run my hdd's in the top bay ?
I would look at getting three vortex fans:
1.)One for the hard disks as the air flow is impeded by them
2.)One for the CPU cooler
3.)One for the rear fan as the CPU cooler is in the way
I would look at getting 3 of the standard Noctua FLX fans:
1.)Two for the top of the case
2.)One for front of the case as the airflow does not look too impeded as you do not have many cards.
I would also look at getting some cables ties to organise the loose cables in your case better:
