It has to be something else about you change of setup then, the next thing to look up is the disk controller, was the replacement board the same chipset? The thing you really need to check is the speed when using a ram disk, if that is still fast then it must be a disk subsystem problem.

just a though what contoller are the drives coming off. i.e internal intel chipset. add in card or usb. also try enabling ahci if you haven't already.
