Unusually long load times on my SSD/HDD

Hi all, having a bit of an annoying problem, here's my Specs:

    Primary Disc: Corsair F60 SSD
    CPU: i5 2400
    Mobo: MSI H67MA-E45-B3
Storage: Samsung Spinpoints 500GB, 1 TB, Hitachi 1.5 TB
    GPU: 6950 2GB
    O/S: Windows 7 Pro

I get this weird problem when I try to open certain files and programs. I assumed it was on of my HDDs acting up as whenever it happens it pauses, makes a bit of a whirring noise before finally doing what I've asked it. That I can understand. However, what baffles me is when I open certain programs (speedfan for 1) and the recycle bin it does the same thing and these are installed on my SSD, my primary drive with windows and all my programs?

The other thing I've noticed is that my windows performance index shows a measly 5.9 for my primary hard disk, which seems a little low for an SSD of the speed of mine. I know that the windows performance index is generally a load of crap but I wondered whether the 2 facts may be related?

More generally the PC performs well, it boots up and shuts down quickly which I know is the work of the SSD I just can't get my head around why this problem occurs and why it is always accompanied by a whirring or spinning sound as if its a HDD with moving bits.

Can anyone of you brilliant boffins shed any light?

Have made sure that you are using AHCI, if you don't know check the BIOS.

If you cloned the old install then Windows 7 would not have the optimal settings that it would if you did a clean install (trim enabled, defrag etc).

Check if theres a firmware update.

I didn't clone the Win7 I did a fresh install on my SSD but I have recently upgraded my Mobo, CPU, Memory and GPU without doing a fresh install. Do you think that could cause a problem?

I do not know if I am using AHCI (I am embarrassed to say i do not even know what it is) but I will be sure to check the bios. Thanks for the advice!

look for IDE, its usually set to IDE and can be changed to AHCI
