I've never heard of that on a Shuttle, are you using Speedfan or similar.

i don't know if it was off completely, but it was silent until i started gaming then it would be whirling up and down, so i set it to constant and replaced the fan for a quiet one, it's almost silent, you can just here the gcard and my seagate coughing along
Guess that sounds about right but it should never turn completely off with the BIOS SmartFan.
