Power still coming into the shuttle when off

It seems my shuttle (SN41G2) still has power coming into it when turned off, I can still use my USB devices and my led lit usb cable always remains on unless I turn the power off at the plug, can I turn this off in the bios? Is this costing money? And are there any advantages or disadvantages to having this option?

This is actually completely normal for any ATX system. Even when your machine is "off," the motherboard still gets a tiny amount of power, on the -12v and -5v lines I believe, though I stand under correction there. Regardless, this is to enable features like Wake On LAN, and to allow you to power up the machine using your keyboard or mouse, and perhaps several other nifty functions I'm not aware of. Either way, the amount of power it uses is below mention.

As far as your lit USB cable goes, you might be able to turn that off through a setting in the BIOS. Again under correction, but it's called "Power on USB" or "Resume by USB" - disabling it might have the desired effect. Either way, it's not really worth worrying about.

Could always just unplug it from your machine after turning it off. Bound to be less hassle than climbing around the back for the wall plug every time.
