When I power the PC on, I would be met with the above message shown on the title. I assume the system fan is the fan that is attached to the mobo? Or would this be a different fan?

Most mobos can take several fans. The fact that it says "system" fan not "CPU" fan suggests it's a case fan that's either no longer working or no longer attached. When did it start saying this, and have you changed anything on the PC recently?

When I changed the case which was a while ago. I've only recently started to take an interest in looking after my PC after my HDD failing losing alot of my data.
While I will be buying a new mobo soon, I can't at the moment. So just want to fix the issues where I can.
The case I have now has two fans at the front whereas the previous case did not.

Hm, curious. The message normally comes up when you unplug fans, not when you plug new ones in!
The warning message during post simply means that the BIOS is expecting to find a fan attached to one of the connectors but it can't detect one there, or the one that is there isn't spinning. Are your two front fans attached to the motherboard, or directly to the PSU?
It doesn't sound like there's actually a problem to me, just the BIOS monitoring something it doesn't need to. Easiest solution - after checking that all your fans are actually working - is to go into the BIOS, find out which "fans" are being monitored, and to turn off the monitoring for anything that isn't being used.

It could even be that your fan is spinning too slowly. If the fans are spinning when you check them do as the above post says and turn off the monitoring system for case fans, but make sure it isn't for the CPU, that could be nasty if the fan did fail!

my bet is the fan takes more/less juice than the standard one and that's why it's throwing the warning. same thing happened to my old Dell
