I love Sup Com, esp with Forged alliance, but I will never have a favourite, there are simply too many! Here are some more of my favourites though:
Age of Empires 2, with Xpack
Red Alert 2, also with Xpack
Dawn of war, esp Dark Crusade

MAJOR LOVE for Rome Total War and all other total war games, Medieval, Shogun 2 and Empire/Napoleon, Creative Assembly are one of the best game studios ever made!
Company of Heroes would certainly be up there.
Played a lot of Cossacks, especially the 2nd, amazing if you like a slower paced game.
Me and a couple of friends got Sanctum while it was on offer, good fun multiplayer
Rome: Total War is the *the* highlight of the TW series. Nothing beats playing through the original game to establish a great empire, and then playing the (first) expansion and playing a barbarian nation hell-bent on sacking Rome. Medieval II: TW was exceptional though. My all-time favourite has to be Age of Empires 2 though. I must have put in _thousands_ of hours into that game.
I would also include C&C Generals (with ZH expansion) as well though.
For me Rome: Total War has to take the crown but honourable mentions have to go to the original C&C Red Alert, Generals with Zero Hour expansion, and Warcraft II.

Total War:Shogun 2. Especially if you're a fan of Ninjas/Samurai Warriors/Feudal Japan.

Not sure if this counts as RTS but anyone remember Cannon Fodder on the Amiga? I freaking loved that game. It was actually genuinely sad when you lost one of your unit that you'd had thru the whole game.
Never had Sup Com 1 (got Sup Com 2 and that was pretty enjoyable and I hear 1 is much better).
Rome Total War because of the sheer amount of detail.

I have to admit, I'm a bit of wimp when it comes to Supreme Commander as I prefer 2 XD - I also really enjoyed playing the Fallout Mod for C&C3: Tiberium Wars with my friends until I kept getting "out of memory" errors all of time =[
I have to agree with the above. Go back in time and play some of the classics.

They look crap, but play well.
Red Alert 1 & 2, I loved them.
SC2 is fun but DoWII Ret was taking over before my MB got fried.
