Does the orientation of a hdd effect it in anyway because I am considering making a wooden pc case as a project (more on that at a later date) and am wondering if it matters if I say have a Hdd mounted sideways would it have any bad effects on the hdd or performance?

Sideways is fine, RAID racks tend to mount like that. Having one on a bit of a tilt is frowned on, but I think on any side is allowed.
Any orientation is fine, as long as it's stable in its orientation. As for the wooden project, do keep us updated...
Right that should help a fair bit then I am currently designing the layout not sure whether to go for a standard atx style case or try to do something different.
