Use EAC to rip the audio. No idea which encoder to use, sorry.
Lame is the best imo for MP3 encoding with above EAC. However you might want to try .ogg as well

Yeah i'm ripping to ogg with the supplied rio software but it only goes to 224 or something...i'd also like to try flac
edit:wondering if there was a dedicated flac ripper because i'm not sure about the rio ripper.

Does cdex do album artwork as well as CDDB tagging?

you need to use an external encoder for flac

Never used CDEX, but EAC + FLAC gives excellent results
