Narrowing down an ultimate favourite is difficult, and something that I've had to think hard about. I can think of characters I liked alot in various games, but none that I'd say would win overall.
Examples would be (in no particular order):
JC Denton in Deus Ex
Shepard and Garrus in Mass Effect series
GLaDOS and Wheatley in Portal/Portal2
Leliana in Dragon Age: Origins
Smiling Jack and Jeanette Voerman in Vampire: The Masquerade - Bloodlines
Bastila and HK-47 in Star Wars: Knights of the Old Republic
April Ryan, Crow, and Zoe in The Longest Journey/Dreamfall
Geralt in the Witcher series
Elizabeth In Bioshock: Infinite
Joe and Vito in Mafia 2
I could name other characters in other games, but those ones are probably the most memorable and favoured of the characters I've encountered (or played as).
Lara Croft for me- since Tomb Raider 2 was the first 'proper' PC game I ever played.
Still go back to play the early TR games from time to time- think they have really stood the test of time.
He was never a favourite of mine, but I know James Pond had a quite a following in his time; don't think he's had a mention yet.

Any character that can give me a laugh be it from good or bad behaviour in game.

Probably one of the first (PC) computer games I played.
Sure there were a few C64 games before that but don't remember much of them, except maybe Dizzy, but can't say I ever loved that egg...

For me has to be Kurt Hectic from MDK as my favourite.
But Gordon Freeman runs it pretty close.
