If my D drive has got a total capacity of 9.98GB and I highlight ALL folders/files in it and they only add up to 8.67GB, I should have 1.3GB free. So why have I only got 78MB free?

It's now down to 318MB due to disabling system restore on that drive, but it's not 1.31GB

it's all down to a number of things:-
1.) Size of blocks on the HDD. ie if you have a 32kb block size on your hdd, then a 2kb file will still use 32kb, as you can't have multiple files per block.
2) 1mb = 1024x1024bytes, but estimated file sizes are 1000x1000bytes etc
Also, there is ALWAYS "slack" space on a hard disk after formatting.
A disk quoted at 80gb, will only format to approx 75gb.

the "slack space" issue might apply, make sure you're reading the "size on disk" value, if you have a lot of tiny files then this will be considerably larger than "size" e.g. 2gb difference if you have a full install of cygwin
There's no pagefile on my D drive. Hidden and system files are showing
The size on disk of all the files highlighted is only .01 of a GB difference.

CocoPops is right - the slack space is what's causing you to "lose" space. You probably have a large number of small files on that drive, and, as he said, if a file is only 2KB in a 32KB cluster, you loose the full 32KB, even though the file is reported as taking up only 2KB. With many files, this adds up.
When you highlight all the folders and files on the drive and bring up properties, look at the "Size on disk" field - subtract that from the total space you have on the drive (9.98GB, no?), and you should end up with the space you have left.
Alternatively, a useful tool to see where space is being used on your drive is SequoiaView - www.win.tue.nl/sequoiaview/
Moved all my files to C:, formatted the D:., moved them back and bingo. Lol.
