After checking in my Device Manager last night I spotted that the Intel Management Engine Interface had a yellow exclamation mark next to it, so could this either mean that a persistent issue is corrupting this driver or that this driver could be the root cause of the other issues? Or is it still too early to tell?
Most of the issues seem relatively 'normal' and I don't think they'd cause, or be implicated in, any of the main problems you're facing.
The Intel Management Engine Interface is what I'd assumed to be the cause of that contrary 'error' in MSInfo32 and the PerfMon report, perhaps it's time to run both of them again and see if there is any relationship?
If there's something wrong with the base 'board/chipset or drivers, it might well be affecting the GFX in some way.
I have had an idea, now this is more guess work than anything more intelligent or intuitive but here's my idea following my uneducated trip through MSInfo32. First here is what I have based my conclusion on:

IRQ allocations/sharing is miles better than it once was, I honestly can't remember seeing an issue since the very restrictive older limitations were changed.
Go ahead and try it, even a x8 PCIe slot should give you 95%+ of x16 perfomance, you've got the original data logged so that you can quickly compare - then, assuming the GFX card's IRQ changes, it's a case of wait and see.
I'm willing to bet it's yet another case of a sh*tty Anus.. pardon.. Asus motherboard doing what they do best.. not work properly

I think that the most noteworthy point is that the GTX780 is now no longer listed under IRQ 16 but I guess some stress testing is what will prove whether or not this is relavent.
Can you update me with any recent crash dumps as well ?

The latest crash dump was verified and flags a Windows DirectX driver, dxgmms1.sys DirectX Graphics MMS driver. DV flagging a Windows driver, if it is consistent, is usually indicative of a hardware issue.
