Ah yes mgs 3, good times. I remember when I finally beat the top scores in the challenge "duel mode" for all the bosses. Looking back I remember The End being the hardest to defeat. You had limited ammo, couldn't kill him and to top it off you had to knock-out the crafty b*****d in under 3 mins. Probably is still one of my favourite bosses.
Yet any boss from Ninja Gaiden (Xbox) is superior in difficulty to any of these, especially Murai for a first boss.

Sarevok, Baldur's Gate. Without spamming summon monster.
Boss at the end of Icewind Dale was also quite bad if I remember rightly.
How about most disappointing boss battles - one that sticks out for me recently is the end "boss battle" for Borderlands...

Where is Street fighter 4? are we forgetting how damn hard that seth is to beat on the hardest difficulty? it took me a damn hour to beat that douche, no matter what you just CANNOT work out his moves...arg drove me insane

yeah Fontaine was easy, sorted him out in the first go
